I turned in a work order for "Great winter coats" and i have a great winter set in my second folder which is vendor locked ( which i would have thought would be locked from work orders too ). It took my great winter coat from my locked folder and left me with a generic one. I cant remember what stats it had or what color I dyed it. Is there a way to tell what color something is?
Is it supposed to work that way and I am supposed to store my personal armor before I turn in a work order? I thought a locked folder prevented it from everything, also it was in a loadout and I know I cant sell an item that is in a loadout until I free it from the loadout.

From my experience, including locked folders, anything not part of a loadout can be taken for a work order. Slot position also seems to play a part. If your good items are in inventory slots 10-15 ( even if they are in a locked folder, they still occupy slots 10-15), those items will be taken before the items in slots 45-50

Preventing Unintentional Quest Turn-ins
Having an NPC steal your good boots, when what you wanted was to give him your not-nearly-as-good boots, is a frustrating pain! So we've tweaked the behavior a little:
Equipment that is part of a Load-Out is never counted as part of a Quest or Work-Order.
Equipment that is in a Vendor-Locked folder is never counted as part of a Quest or Work-Order. (Note this only applies to equipment, not other items. This is so that players can still put regular quest items in vendor-locked folders to prevent accidentally selling them, and the items can still be turned in for the quest.)
I think maybe the original post was from before the patch that should address the issue, but if this still is occuring it should be report using the in-game bug report.
